FIX:
This can be done on a one per project basis.
1) Create a new launch configuration for your project and then choose the "run selected program in workspace" option in the "Startup program" field on the first tab (i.e. the tab titled "Main". This will cause whatever program is selected (or active in the editor) to use that launch configuration.
2) To make this the default go to Window->Preferences->Run/Debug->Launching and select the "Always launch the previously launched application" option in the "Launch Operation" group box.
