FIX:
No, it is not possible to generate in a different directory than the source for the WebSpeed Application if you compile all the application at once using the WebSpeed workshop using file-too or Application manager. However, you can open the .html file on the editor in workshop from a different folder and generate r-code on the WebSpeed broker's working directory. In this case, you need to specify the working directory for the broker where you want the r-code to be created in the ubroker.properties file or through the progress explorer and restart the broker.
