As per any Service Pack installation, all the Progress processes should be stopped for all the files from the Service Pack to be successfully copied.
Unless specified within the Readme File of the Service Pack (READMESP), even when you have Fathom Replication active, the only step to make is shutting down the database and the admin server if it is running. There will be no alteration of the Fathom Replication setting.
The Service Pack installation should be done at the same time on the source and the target machines; you do not want to risk a downtime of the target machine longer than "connect_timeout" while the production machine is running. Running the same level of Service Pack at each side is highly recommended and it even might be necessary in some cases.
